My library folder contains 44,137 files, server only sees 3388. I put everything I want the server to access in a single file on a 1 tb USB drive. I scanned the folder for duplicate files and removed them all. The folder is inside another folder called "Music" and contains lots of sub-folders. Is there an optimum way to format the music folder? Certain number of levels of sub-folders, maybe, etc. With that many files it is a pretty complex structure. Any advice would be appreciated.

Currently server can see 33,583 files.
Are all of your 44,137 MP3 or some WMA files. If file is DRM protected it cannot be counted.
Thank you.

There are no requirements how you organize your folder structure. But folder structure could help to identify songs, which do not have TAG information stored.

HomeDJ will treat folder structure as follows:

folder1: [artist name]
|
|
----> folder2: [album name]
|
|
-------> file: [song title]

Name of the folder 1 will be treated as Artist Name if Artist Name is missing in file TAG.
Name of the folder 2 will be treated as Album Name if Album Name is missing in file TAG.
file name will be treated as Song Title if Song Title is missing in file TAG.

You can turn this option ON/OFF in HomeDJ Configurator.
